Engine running rough after swap

So my 90 recently had a case bolt fall out and kill the engine. I bought a 91.5 engine and made 2 out of 1.
Its all running now but not running right. #1 and #4 injectors are failing the cut out test, it smokes like a train, doesnt spool very good and sputters when I rev it.
Any thoughts? Could it be a pump issue or are the injectors stuck shut?

I would check the injectors.. could also very well be a timing issue.

The injectors that came with the engine had two stuck open, I bought a used set and that fixed that but now I think they are stuck closed.
I dont think it is timing, my marks are lined up on the gears.
I have the pump pulled to the head

If it's just two cylinders it isn't a timing issue. Are the two dead holes the same ones that had the stuck open injectors? Try using two from the other set that weren't stuck open.

Diesel is as simple as it gets, air, fuel and compression. You might want to recheck your valve adjustment also, might have a tight valve or one that's really loose not letting air in or out.

Yes the dead ones are the same ones that were stuck open.
I tried a couple different injectors from the second set but it didnt change.
There is fuel at the injector, how likely is it that the pump is not making enough pressure to pop the injector?

That's possible, crack a line on a good cylinder and crank it over, see how it squirts out then crack a line on the dead cylinder and see how it squirts out. I'm sure you know better than to hold your hand around it or get to close right?

Have you rechecked the valve adjustment? Also roll it over with the valve cover off and make sure the valves are opening and closing properly.

Maybe there is trash in a few delivery valves.
Are you sure the injectors got plumbed correctly?

#1 and #4 injector lines are interchanged.

I am assuming that you have verified that #1 and #4 have compression.

They were not interchanged. I did not take the clamps off of 4,5,6.
It turned out to be an injection pump issue. Put my other pump on and it runs fine. Got to look at the other pump now.
Thanks for the input boys
