I have a '99 F350 crew cab 4x4 auto with a V10 and 185,000 miles. The auto trans is starting to go and I am starting to research doing a cummins swap. Problem is what tranny do I use?? I plan to mod the cummins a little so whatever trans I choose will be built to handle the power. I see most of the dodge guys like manuals and it seems the ford guys like autos. I dont tow very heavy, most of the time I am commuting back and forth to work and occasianlly racing from stop light to stop light. Do I stay with the ford auto 4R100 or do I go stick and use a NV4500??? Or maybe even a NV5600 although racing from stop light to stop light I dont want to be shifting like a big rig which I have heard is how the 5600 shifts. I have never shifted a manual behind a diesel. I am assuming it is much diffrent than the gasser where the diesel just keeps pulling even in a higher gear???? Anyways, which one gets your vote?? 4R100?? NV4500?? NV5600???
Its been a while since I looked at this option with my old F350 CC. But since your truck is already an automatic - and to keep the swap as easy and inexpensive as possible, you might want to concentrate on finding a donor truck that is an auto as well. Will a 4R100 mate easily to a Cummins? If you find an older 12V with a 727? (non OD) you might be sol when it comes to gearing. Unless you want to pop for something on the order of 3.08/3.27'ish to keep the revs manageable.
I like sticks, but if drag racing is in your future, I'd look for an auto.
My F350 was a 4x2 DRW, so that swap was rather easy; not sure how much more complicated it gets with xfer cases and all that.

For the Tranny definetly keep the 4r100 but send it to Brian at BTS. He does the best 4r100 in the land and will hold up to anything you think you can throw at it. Brianstruckshop.com

My preference is the NV4500. It's reasonably bulletproof, and you don't need to worry about all the cooler plumbing. At the risk of starting a war, I say "leave the automatics in Tauruses and Buicks."
Personally I would take the stick, but as you said, with a relatively short RPM span compared to winding up a gasser you will be shifting more. I once tried speed shifting a NP435 in my 4x4 F250, just dont work. Im not sure on what will mate to the ford trans, dosent F-650 and up use the Cummins?

E40D and 4R100 is the same tranny, just different name they gave it with some upgrades. The outside of the case and deminsions along with computer controls are all the same.
If you want to race between stop lights then stick with the auto. If you like to feel like a big rig then get a stick. Someday I will switch mine to an auto, just cant shift quick enough to keep boost up. I do like the sound of the turbos when I shift though.
