To be honest Dave Im so mad at it I havent touched it in the last few days. I have a friend that is going to come by next week with his compression tester and leakdown tester. See whats happening then

If your fuel tubes were that badly squashed then maybe the injector face is also damaged so not making a proper seal. Or the injectors are intermittantly or not working at all for those cylinders due to improper lubrication/cooling of them.
Also maybe the injection pump is kaputs along with the rail sensor/relief valve.

You should be able to tell if you have real low compression on any of the cylinders by turning it over by hand and feeling the resistance. Then if so you at least can narrow down which cylinder it is. At least that is the cheap mans way untill someone finds one of those compression testers at PA.

I am just thinknig outloud here but if your fuel tubes were that bad then they would have been bypassing lots of fuel and the CP3 may have been cooked so to speak or the even the FCA.

Kev, dumb question for ya? What (what year) bell housing adapter you using between your 6.7L and RE48 transmission? I can't remember everything. I just bought a 6.7L and I thought it would just bolt on. You using a special flex plate and converter?

I have an 12v RH47 bellhousing that I tried to bolt onto the 6.7L. The 12V bell housing didn't bolt onto the 6.7L.

Is the 24V CR bell housing different from the older stuff?

I pulled out my oil cooler from my build-up engine, man does the leave a big hole in the block. I'm going to build a reforcing (billet) plate for the oil cooler and the tappet cover.
