I have a similar thunk I have heard a couple of times. I replaced the bed with hauler bed and thought it might have been a bolt not completely tight , but they are all good. It may be that the frame is rigid enough that some sheet metal, tank cover whatever is popping in and out like a diaphragm when it gets in the just right spot.

Hey guys,
Pleasure knowing - my name is Eran from Israel.
I also have a dodge ram 3500 which had the same issue - banging noise when driving coming from the bed are. The noises begun after installing bed bars.
The solution i found is:
1. disassembled the bars.
2. The side which the bangs came from (right side) - took the vehicle on the stairway to twist the frame a bit.
3. Opened the cargo door and pulled at the far end of the bed - close to the cargo door.
4. Closed the bed door.
5. Drove down from the stairway.
It is important to close the bed door while still on the stair and close the door, only then to step down.
To me it helped - hope i can help others.
