recheck for codes, if you have ether 'engine sync error or static timing error' the pump keyway has been installed backwards. keyway faces the rear of pump. the pump timing is matched to pump keyway. be sure the three digit # on keyway matches the 3 digit # on pump. there are 21 different keyways available. if found to be correct, check that the timing marks are lined up on the crank, cam, and pump. hope this helps.

The top of your fuel filter housing has 2 plugs the one forward is post filter and the one to the rear is pre-filter IIFC

I too lost low end power with the install of new vp, sucks, had to get a box to make me feel like the truck was still the beast I first bought. Dealer said no codes, no fix. So I juiced it!

I've seen a couple of early VP44s that tried to seize up and tore the key partially out of the shaft keyway. That's probably what they saw.

Well the 47RE has no 1st gear band. It's 2nd gear.
Slipped timing with a VP44- yes if the pump seized up for good but will set a code.
A low stall converter and a bigger turbo will always have a lot more lag than stock.
Is your pyro mounted pre-turbo? If yes I'd check the pyro because 400-600 sounds way too low. If it's accurate you can use a scanner to read out some values like the MAP and look if the ECM sees boost or not. The stock ECM can't fuel if there's no boost and if theMAP is dead it won't see the boost it has.

You need a fuel pressure guage now. Without fuel you cant make boost and the pyro readings will stay low. You also will kill another vp44 if thats the case.
