Great job! You got me thinking now...
i just got a replacement master cylinder because mine is leaking.
One thing i noticed is the front line should be 1/4" on the chevy, thats probably why it didn't fit the 1/8" line fitting. The older dodges use a larger fitting up front for the smaller line, i think. I've done new brake lines on almost every vehicle i've owned.

Sounds like the rod is still a little too long.

The thing I found was, my brakes were applying due to a restriction on the return side. I had to use 1/2 inch return line to fix the problem. i even put an extra return spring to pull the brake pedal up and it only helped a little, make sure you have a free flowing return system.

ZF pump and hydroboost

When cold the brakes would apply themselves (trashed rotors and drums) and the over pressure blew the seals in my hydro boost unit.

The self applying brakes was cool for morning warm ups, untill I let it run too long and it rolled down the drive way.
Did you ever get this all to work correctly for you? I have pretty much the same parts available. Just hadn't started on it...

Another option would have been to run one return straight to the reservoir and the other through the cooler first.
