When to replace clutch slave/master cylinder?

Heres the deal.

Had a very reputable shop put in a South Bend Con OFE in my 01.5 Cummins 6 speed. Also, have a brand new flywheel with roller pilot bearing from South Bend. Truck only had 43k or so on it. Old clutch was in good shape.

Ever since the thing has shifted harder and notchier then normal. Which was still notchy.

When I first got the clutch in, it was a PIA to get into 1st or 2nd or Reverse. Reverse has always been troublesome, but never 1st or 2nd.

Now, its easier to get in at a stop but, not as easy as before I did the clutch. However, 4th and 5th feel notchy and don't grind, but not smooth. 5th is the worst. 4th used to be not that smooth, but 5th was smooth. Now 5th feels like crap. I find myself double clutching and it is still not real smooth. But better. It doesn't grind, you just have to pull or push it in fairly hard(no two fingers). It seems like it gets better warm. I only drive 10-13 miles most of the time each way. If I drive a lot longer it is better. I also sometimes swear that if you pump the clutch pedal it seems smoother. Also, Reverse goes in easier if put the clutch to the floor, then let off the floor a few inches. It goes in, no grind.

I have changed the fluid 3 times in 13k. And swear it shifted the best before I changed the fluid. The old fluid with 33k looked real clean and very little metal shavings in it. I first had Amsoil MTF, which turned bad in 5k. Then had Redline for a few k, and then switched to Mopar fluid(which seems the best).

The thing shifts into 3rd and 6th real smooth. The rest just seem rougher then it should be. I went and drove an 01 with 100k, and it felt smoother, but 4th was still similar.

Should I spend the money to replace the master and slave cylinder?

Or is my tranny just a POS? I assume I could swap in a 5 speed easily. Get the 1 3/8" input shaft and a longer driveshaft? Would really like to get an built auto, which couldn't be that hard if I used a 47RH(non electronic).

What do you think?
