Electrical gremlins?trans problems

Replaced ECM in late Jan. because truck wouldn't charge.Had shop diagnose and test alt etc. and all else checked good. Two weeks ago truck wouldn't charge. All guages and other functions performed perfectly...just stopped charging and ran batteries down. I sent ECM back and was tested, told test was good and regulator checked out good too. Took alt to shop,tested bad so I had it rebuilt.Installed,charged bats back up, and charging was back to normal.Took truck for drive and trans was shifting odd,like it had to be pushed to shift rather than doing so smoothly,got up to speed and trans won't go past 3rd gear,fiddled with O/D switch,cruise won't engage and noticed door locks won't engage(lock) when I reach speed.Alarm still turns on and will kill engine when started(anti-theft).get codes 0123,1693.Any ideas or advice will be appreciated and please keep in mind that I am just a dummy with a big wrench,not savy on auto electronics.

does the ecm have to be reprogramed once it is in the truck?

It was programmed to VIN when purchased and was told program left alone when I sent it back

guess this is a new problem,will shell out big bucks for dodge dealer to look at it
