If you have a downloader/chip/etc, you take your warranty into your own hands, and you should have known that, regardless of how stupid your dealer is when it comes to aftermarket parts.

Whew, what a read, some excellent info. and food for thought.
Now sell it! (unless you use it for work as in a work horse) otherwise get rid of it, now is your chance it is ripping the tires! Cut your losses buy a safe economy car/suv for the new addition to your family, congrats to you and yours.
Diesel is $3.40 in the midwest (IL) and gonna go higher I say all this because you seem to be as many of us are, feeling the crunch dollar wise and heck your 1st born will be starting college in 18 -/+ years, $2,000 or $20,000 mods/HP all this stuff costs money warranty or not.
Forget about the warranty you already bit the bullet, swallowed the medicine, paid to play and you will think it through twice next time now everything you do affects three.

I know this issue has probably closed out but I submit the following:
I left N.O., LA towing my Fifth heading for Alaska summer of '06. Drove 65 miles and the engine, under a heavy load and my foot rammed way down, popped and sputtered and the engine light came on. It settled down and I stopped at a Dodge dealer about 20 miles down the road. They put their computer on it and it showed a mis in No. 2 and 6 cylinder but couldn't find anything wrong. They cleared the light and I left the next day on the trip. I got to Dawson Creek, YT and the same happened again. Same story, nothing could be found. Both stops I had the Edge hooked up and right in the open. Of course, my warranty has long been gone. Later it happened again in northern Calif. When I go to Torrence I pulled it into the Dodge shop. Their technician and service writer came strutting over to tell me it was the STUFF I had added on and they wouldn't touch it until it was removed. I thanked them and left. Just outside of San Antonio, TX it happened again but I didn't let up and pushed it on to Baton Rouge, LA and to the shop I had the equipment installed. They put it on a Dynamo and WHOA, it wasn't the Edge, it was a failing fuel pump. Put it under load and the fuel pressure went to Zero. A nice will costly change out since I had to go to the fuel tank pump which made me spend some additional dough in a new selection switch for my auxillary fuel tank to operate. Dodge knows this is a problem and have been arguing with Cummins for years. Dodge won't do a recall because if they do they have to go back to 1994 and that would be very expensive for them. They'd rather the owner take care of this. What really makes me angry is the fact that when most dealers see an after market add-on they immediately stop looking for anything else. If I was you I would push Chrysler hard on your issue. I had to on a transmission cable problem on my '03 dually even when it was out of warranty and after a hard week they finally admitted it.

i know it is probably a little late on this post to help, but from experiance with loaders and aftermarket equipment and warranties. The safest bet to try would be to remove the bully dog equipment and take to a local shop non dealer and have them flash the computer so that all info is cleared from the computer. Take to a totally different dealer in your area to have repairs done. I had this issue with a 2002 Ford Powerstroke and i was able remove everythingso that he was able to recieve a free engine after he pushed a push tube pased the rocker and damaged the hole top end from too much boost. i know all the dealer guys will get mad from putting out this info to you but i know the feeling of trying to make a good product better just to break the weak parts. they may be able to see over boosting or over fueling but they are not able to tell if it was just hard driving or an actual modification.
Sorry to hear about your trouble hope the new tranny is better. If the 48Re is so great , how come when I was looking for a dodge ram ctd everyone told me don't buy one with an auto tranny. Now I see why . I have owned 4 toyotas ,and I have abused them, but I never had to take them to a dealership for repairs. I am not trying to offend anyone just trying give food for thought.
Because with the toyotas you were not adding 150 HP and 250 lb ft above the stock levels and expecting the transmission to hold that. The 48RE seems to be an alright transmission for stock power, but when adding HP and Torque, you need to modify the trans. Back when I had a Toyota Tundra and put a TRD supercharger on it the standard toyota trans did not do so well, and that was only 100 HP above stock (stock trans could not shift fast enough to keep up with the supercharger, ugly!!). Also, most I ever pulled with the Toyota was around 6-7K lbs (scary), and with the Cummins I've been pulling 10-12K. (very comfortable). I've put a 8.5' plow on my diesels, never would/could have done that with the Toyotas. So, when talking abuse and why the transmissions aren't holding up, it is all relative.

HOWEVER, SOME THINGS ARE JUST CRAP RIGHT OUT OF THE BOX. LIKE VP44 INJECTOR PUMPS AND LIFT PUMPS. THESE COMPONENTS ARE JUNK AND SHOULD BE WARRANTIED NO MATTER WHAT.
Dealership here gave me a hard time when the lift pump was going out cause I had gauges. Said that people that have gauges have chips and they cause problems. I simply stated that if the lift pumps weren't junk, I wouldn't need a fuel pressure gauge.
Lift pump tested bad and they replaced but I was sure to remove my VanAaken.
THAT IS NOT STEALING. Some components are junk.
However doing boosted 4wd launches with a programmer and having the torque converter come apart would be something I would not try to get warrantied. That seems like stealing to me.

there is some kind of law aganist that ... guy i know had the same problem with the outlook he told them he had it for towing his horse trailer to watch his egts & tranny n crap ... they told him it was a performance product ... he said well if i put a lamborghini guage pod in it ... does it make it one or would i have lamborghini power ... no its just a guage cluster but if you wanted to consult a lawyer about it ... there is some kinda law stating they cant void any warrenty .... they tryed to void my warrenty when i milted my engine with the bullydog at 107,000kms becuase of the decals on the truck ... i told him decals dont mean nothing could put VW stickers all over it ... unless they find the physical chip or read your trucks computer and find a trace ... they cant denie you for a guage cluster ... i would fight the heck out of that one if warrenty is suppost to cover it ... they covered my whole engine
