Manual trans swap, trans input shaft Q

To get the input of the NV4500 to fit there is a short narrow section at the end of the input shaft that is supposed to be inserted into the engine with a bushing/bearing on it. When i removed the 47rh there is a metal cover over where the input shaft is supposed to be inserted. how do you remove this cover?

I might be mistaken but doesn't the end of the shaft and pilot bearing go in the flywheel?

The pilot bearing is in the flywheel on these trucks, not in the crank.
