Issues....
So I recently installed the twin turbos, injectors, springs, studs, cam, arson 3 and coolant bypass. I do not know if this is related. I have been getting the 0336 code and 0628 code. 0336 is the crank position sensor. 0628 is low voltage to lift pump. I know my lift pump is running fine becuase its a fass and I can hear it pumping away. The truck sometimes runs horrible. It misses and seems like its only running on at the most four cylinders. Here and there is will crank long or just crank and not start. Tonight I cleared the codes drove for a while and it was fine. I parked it went into the store and came out. It started hard and ran horrible and threw the codes. I stopped shut it off and it started right back up and ran fine. Im clueless. We tried tightening the harmonic balancer as we thought this could be the problem from the tone ring. We thought we fixed it but it came back. Possible ECM issue?

is your FASS triggered from the stock lift pump wire via a relay?
if your FASS has stalled i dont belive the CP3 can suck fuel through it, it could give you 1 of your 2 symptoms possibly?
if you have a fuel pressure gauge and it is good, toss that idea out the window.
if you could see your fuel pressure and rail pressure when it's acting up, that may help you.

My FASS pump runs constantly. As soon as the key is on you can hear it running. unfortunately I do not have fuel pressure or rail pressure gauges. They are my next purchase.

your FASS shouldn't run all the time, if it does it most likely is not being triggered by the stock lift pump wire and could be why your getting that code.
that will not make it run horrible, so i wouldn't worry about 0628 code too much.
the other may be your clue.
I'd take a look at the crank sensor and dampener, see if the dampener is loose or falling apart too.

The lift pump could be running and not pumping fuel. To check the flow on the lift pump, put a cantainer on the filter drain, open the drain and run the pump for 10 or 15 seconds and see how much fuel you get. A OEM pump should pump around 2 qts in 25 seconds. A good running FASS will pump a lot more fuel.

Update...checked to make sure fass was ok. I ordered and installed a fluidampr. Changed cam and crank shaft positioning sensors. We removed the Flux 3 injectors and put the stockers back in and it still did it. I put two brand new interstate batteries in it. We are still encountering the same intermittant miss and stumble. Mostly getting the crank positioning sensor code. Sometimes Cam positioning sensor as well. Im at my wits end at this point.

Check for chaffed wire near A/C compressor or Alternator, can't recall which, but it'll throw codes and cause all kinds of problems with performance/idling/etc.

Ive been using the search function and and trying everything under the sun. The next step is finding every ground on this **** thing and cleaning them. I will check out that wiring harness.
