I'm not exactly sure what you're asking. The timing pin is located at the back of the timing gear housing and below the injection pump. It is used to find TDC of the #1 piston.

ETA: See Figure 3 on this page for the timing pin. http://dodgeram.info/tsb/1994/18-10-94a.htm

ETA: I looked at the site you mentioned and did a search for timing pin. The first article I looked at was http://www.cumminsdatabase.com/read.php?id=58. I see where it points to a timing pin, but I have no idea what that is. That's the first time I've seen anything pointing to that particular item on the P7100 pump. I don't understand why they point out the pin, but don't reference it in the article. What I did rather enjoy, was how the article is for use with 1998 to 2002 24V engines.

The pin on the side is used to keep the pump at TDC when the pump is removed and is much heavier duty than the one at the back.

Not to argue, but the duty rating of the one on the back is irrelevent when the pump is removed from the engine.

Do you just press in the pin on the side of the pump? TDC on the pump shouldn't correlate with TDC on the #1 cylinder, should it?

The pin on the side is used by removing the hex cap, pulling the pin out, reinserting it upside down with #1 at TDC, then replacing the cap. With the pin inserted with #1 at TDC the pump will be at the stock timing.
With the side pin it is impossible to rotate the pump unless you really torque on it. The rear pin easily breaks or can slip out. It helps greatly to have the pump remain at TDC during any shipping or disassembly.
