Rough ports are better. Even in a diesel application where you only have air in the port, not a fuel/air mix.
You want a turbulent boundary layer. The ideal would be of your ports were lined with dimples like a golf ball's surface.
IMO, 36-60 grit is all the smoother you'd EVER want an intake port.
As far as "smoothing" out sharp edges, that's always a good idea. If you go in there with a coarse stone and just knock down the sharp spots, that's a good thing IMO. Just don't try to polish things and go crazy hogging things out.
