I've driven straight through from Vegas to the Colorado high country without an issue. The computer should compensate for the change in altitude and air pressure.
Any other mods to your truck?
Finally, have you checked the air and fuel filters? That's where I would start.
Good luck.

I would try torque management at 1, and timing at 2 on the latest software. If you have the latest software timing 3 may be better.
I would also set PoD to about 90, which shouldn't effect total power just sensitivity.

AH64ID, I too just went from Phoenix and now live in Colorado elevation went from 1200' to 6500' I to suffer same issue no matter what I try on Jr, also in stock mode it acts the same way. Do you think a more efficent turbo would help with this? Or could it be more involved. I too have replaced all filters to new ones.

Not many turbo's will spool quite as fast as the stocker, so I doubt a different turbo would effect it. At 8K my Garrett is like a 1975 freight train if I am not careful.
You already have a modded intake, what about a horn? Maybe a grid delete in summer?
If it does it stock I don't think there is much you can do, short of a UDC tune to pull some duration at lower loads (works well).
