I personally just modified the exhaust that was there on the 3500, but I had a big truck and the black sooty crap got all over my rig when I fired it up after a rain. I guess it is all up to the owner. Our trucks are an extension of our personalities so I say do what you want.

Have a piece of flex pipe inline to let the water drain. AS far as debris, only thing thats got in mine were some pieces of toilet paper (don't ask), firecrackers (friends tryin to scare the crap out of me while I was nappin in the truck), empty beer cans, you know, stuff that likes to blow out when you least expect it.
At one time I was sensitive about the rain, but I learned you will blow soot out no matter what, and it will get on your tailgate, and bedrails, and bed, and even the roof and fender sides. Its inevitable. So the big stainless pails I used to use are now flower pots.

yes i just used a bucket and when i forgot to put it on it was a shower of rainwater. i left a small piece unwelded on the bottom of the bend and it still had water in it. blowing beer cans out is hillarious popcorn is good too.

Put a flapper on top so they look really industrial. I even have on on my garden tractor so it can run with the big dogs. 
As Rockcrawler said, a weep hole underneath is the traditional way to drain the water. But wet soot will still be problem at startup.
I like the idea of popcorn and beer cans flying out of there.
