Can dodge tell if you use a Bully Dog

Not a firewall, that's used for packet filtering on the internet, and there is no equivelant on embeded pc's.
Back to the original question, yes they can tell. They can tell because of several reasons:
When you reflash, lots of information stored in the ECU gets erased, that normally wouldn't even removing the batteries.
One of those things is starts. Most people remove their downloader a few minutes before going to the dealer, they get it, and see the engine has been turned on a handfull of times, and other diagnostic data is missing. The only way that happens is with reflashes.
There is a "fingerprint" left in the ecu, and when you reflash with bullydog, then back, the fingerprint changes. Only can be found out by being connected to the big computer systems for reflashes and such, not on the DRB scantool. Most dealers overlook if no warranty work is being performed.

John is right, if you will take the Pup out long before you plan a dealer trip then the restarts and other info starts to build back up and you should be OK. Like John said most folks take it out the night before they go to the dealer, bad idea! The outboard products like Edge, and van Aaken are much more stealthy if you want to consider them.
