Only thing I know of is the pistons have different bowl designs and the injectors have a different spray pattern. If I had to chose between 05 and 06 trucks it would be the 06 for the better headlights and other changes to body.
Honestly I liked the seats better in the 03-04.5 Laramie as compared to the 06, but I like the headlights better on the 06.

Don't forget about EFI Live if you decide to tune it. It's only available for 2006 and 2007 3rd Gens at the moment. That's big factor for the performance folks.
2004.5 and 2005 computers are different than the later 2006 and 2007's.

I think that is the 6 speed autos that come with the 6.7 engine.
The 03-04.5 555 HO also seemed to get slightly better mpg than the 600 that replaced it.
