APPS not covered under warranty?!

My APPS just took a dump on me for the second time. I know it's the APPS because the check engine light came on and I had the code read at Auto Zone. My truck is an '02 with 80k on it, so the engine should still be covered under warranty. I took it to the dealership and they confirmed that the problem is with the APPS, however they claim it's not covered under warranty.

Anyone ever had an APPS covered (or not covered) under warranty?

Anyone know of an explanation as to why this shouldn't be covered? This is not an extended warranty, but the factory diesel engine warranty.

you also have to take into consideration what your trucks in-service date is... mileage is only half of the warranty, there is also a time component and it's possible for a 2002 to be past the 5 year in-service period.
