Hey All,
I am having an acceleration issue with my 2000 Dodge Ram 3500 CTD 5 Speed. This issue I am about to explain occurs frequently once the truck gets warmed up.
Issue: While cruising down the road in either 3rd or 4th gear I lose throttle response at the gas pedal and the truck starts slowing down. It does not matter whether I push to the pedal to the floor or go up and down over and over again there is no response. Typically you would expect the truck to jerk around a bit when applying pedal and then lifting up. Again no response. When this is occuring i can put the transmission into neutral and then hit the gas and the engine revs up. I throw it back into gear and everything seems to be okay. Then it happens again. It is pretty annoying as I am sure you can imagine.
Background. Truck has 153k miles on it and appears to have been maintained at a mediocre level at best. Any advice you could offer would be much appreciated.

First off...Welcome to the DTR! 
Sounds like the dredded Injector Pump failure is sneaking up on you! Could just be a defective APPS.
Go to Autozone, if you can and get codes read with their scanner!
Pray for no P0216 code! But I have to say your symptoms are textbook!

I would get a check on my fuel pressure, if you don't have a gauge! And I would get a fuel pressure gauge. The injector pump is a potential weak link on 24v CTD's and pressure should be monitored all the time.... looking for start of lower pressures!
Prices have come down over last yr. Mine was $1050.00 for a rebuilt. Runs great and has for 40,000 miles.

Ouch. The prices on these puppies are awful.
Looking at 1050 rebuilt to 1500 from the dealer.
Is there any value to one of the BlueChip Diesel Special X units for 1900? Anything special going on in there?

Ok so the key trick worked and I got the following codes back.
P0463
P1492
P1687
P1693
So at this point (knock on wood) no p0216 code.
So how do you all think I should attack this?
Note: Truck was stock and had this issue. I added some upgrades last week while the truck was down including new turbo and 5" exhaust from turbo back. This may be causing some de-fueling since I have not selected a chip yet. However, the issue described above happened when the truck was all stock as well.
Any help/advice is greatly appreciated.

Upgrades you added will not make a defueling difference!
I would still go to Autozone. See what they get...usually more complete list of codes and they can clear them for you.
Than, if still driveable, I'd wait and see what, if any, codes come back.
Is it getting worse?
My understanding is all Bosch vp-44's out there are rebuilts... since they stopped making new a yr ago. Dealers prices around here for 'new' use to be over $2000 (when they were available) so I'm guessing your getting a rebuilt for the quoted $1500.
I believe all current rebuilts get the 'Fed Ex' electronics, so I see no big advantage to Blue Chip's product. JMO.
