Nope. You can if you want, some people do. There are a couple of ways to leave the manifold on.
Some people coat the drill bit with grease, and clean it 3-4 times through the drilling process. You can place 2 big magnets on either side of the hole that you are drilling, they will catch the shavings from the top, and the ones that fall inside will stick to the top of the manifold. After you get done drilling, slide the magnets to the hole and they will pull the shavings with them.
Others will partially block the exaust pipe (towels, tape, ect) to create backpressure, leave the motor running, and the chips will blow out. Make sure to wear eye protection!! The few shavings that get through will not kill the turbo as long as you don't get on in as soon as you crank it up. Just be sure to use the magnets, and clean them off 3-4 times. You can use a shop vac before you start the truck up, too.

here is where I put mine.. Be careful because it is 2 separate chambers and the center of the manifold is a separator.. Rear 3 is supposed to be a little hotter than the front 3..
And yes I dropped my turbo and I am glad I did.. I used all the grease methods and was surprised at the large amount to shavings I found on the tape...
