Biodeisel has been blamed on clogging fuel filters, I take it this is the type of cleaning to which you're referring. I have put many gallons in my 1st gen and never had it plug a filter. The biodiesel has increased lubricity which will help your pump. If you only plan on running just a few gallons I say go for it, you'll notice less smoke and probably quieter running.

If you run it straight or in higher concentrations, it will send a big slug of the D2 sludge you've got stored in your fuel tank right into your filter. Keep a spare handy- you'll notice the effects in reduced power.
