2012 3500: Engine codes after deleted

2012 3500: Engine codes after deleted
Hello everyone,
Friend of mine has a 2012 3500 with a mini max controller in which the various pieces were removed: air intake valve (like a throttle body), EGR valve, and EGR cooler.
The red lightning bolt and check engine light is on. Has anyone ever experienced this / do you konw what I need to do in order to not have these codes show up? I will take a code reader and find out which codes are coming up.
