Smarty JR software update question
You don't have to, many have had no problems with leaving whatever loaded, doing the software upgrade, and then installing the new software. Since it is VIN locked to you truck and recognizes your truck it should not be a problem.
I just recently did the upgrade to the latest software on my Jr. I went ahead and returned the truck to stock first. Then upgraded the software, then loaded it. I pondered the same as you, decided it would only take a few mins more to the entire process, kind of like a safety to have returned it to stock first in my opinion.

I noticed a bit louder turbo whine right away. I went from the original programming that came with the JR to the 2.12 si I can't comment on if 2.11 was better or not. I upgraded because I really did not like the amount of black smoke I had. It did not really change the smoke level by much, maybe a little less, but still TOO MUCH smoke for me. I can fog quite a distance when I get on it.

Also 2.12 plooms and carries a longer heavy haze during take off more then 2.11 does. Just an fyi if you put 2 gal of bio diesel per tank of petro 0 smoke or no more then stock at least thats what I'm seeing here.
