Help with my tractor

Guys, I know this is not a "Tractor" forum but I figure there's gotta be some Diesel mechanics here. I gotta Mahindra 450 4 cyl diesel I just bought. It was running good and all of a sudden it sounds like its "missing" and acts like its running hot. The thermostat doesn't have numbers but it runs about 1/2 way to the hot line. It also smokes more than usual. I took out the injectors and had the tips changed out and replaced them but it runs the same. The exhaust manifold has 2 small holes that I guess are suppose to be there. They look bigger than they're suppose to be though so I ordered a new one but didn't change it yet. The muffler also has a couple of leaks. Could these holes be part of my problem? Can anyone point me in the right direction?
Chuck

No turbo, I just borrowed a compression gauge yesterday.

I pulled the exhaust manifold off and the cylinder closest to the driver was oily wet.
So, recapping what I've found out...Oil change lead to too much oil causing blow-by, adding oil to the bottom of the air filter. I pulled off the bottom of the filter canister and it seemed to have way too much oil in it. I emptied it out and drained the oil to the proper level. I primed the injectors by turning over the motor and cracking the fuel line at the injector. It will attempt to start with a shot of starter fluid and then die.
My plan today is to make sure the injectors are seated properly, then check the compression.
