06 edge problem?
Don't bother with the dealer. You stated that when you removed the wiring harness and box that all was good, right???
This means you have a problem with the box not the truck! The dealer won't be able to help you at all...... except with the voiding of your warranty of course

from what the guy at edge told me they have a 06 dually that had a similar problem, everytime they took the box out it would go back to normal and they said it was a clogged injector causing the problem. I didn't really understand how if the injector was cloggged, it was fine with the box out.

what do i try next? back to bullydog?
BOY.... I don't know about that. I would think that an injector that was that bad would also show some issues in the stock setting. Plus one completely shot injector shouldn't make the truck "buck" heavily like you describe.
Just as a "what the heck" you could run some injector cleaner through the truck and see if you notice any change. You could also hook up to the heaviest trailer you can and find a big hill. If you have an injector issue you'll definately feel it while pulling heavy.

I recently had problems with my Edge J/A. To make a long story short, my coolant level was low.I filled the resevoir up to where it should be,plugged the juice back in.All is good now.I think sensors were playing havoc with the juice.I hope this helps.good luck.
