My truck runs like its missing on one cyl. when I start up. After it gets warmed up a bit all is smooth. It has done this twice in the last 4 times that I drove it. Could it be a water in the fuel thing ?

I would drain your fuel filter and take a sample to a testing lab to find out for sure if there is water in the fuel. This is the only way to know for sure. A heavy equipment dealer can usually help in finding a lab if you do not have access to a lab.
Another item is there any codes present? If so what are they?

Mine has been doing this on a regular basis for the last 50K + miles. I go through 100 gallons of fuel every other day. I have never had water in fuel issues. I have begun to see exhaust dust on the outside of the EGR. Also the exhaust sound has changed. Truck still pulls hard and mileage hasn't changed. 255,486 miles to date, all stock. Tailpipe is as black as a 5.9. Kinda wonder what is going on.
Mine has a very slight miss when cold too. My exhaust sounds fine, engine pulls hard. It is deleted Cali style, mileage is good and engine oil is clean for 3,000 miles after changing it (I let it drain for 24-48 hours). I've run injector cleaner through to no avail.
I have returned the programming to stock power with same results. Not sure if its a smarty thing, seems fine and its been doing it for 18 months or so.
