I'm not an expert, but I can only think of a couple things that will break a rod:
a) it was somehow defective to begin with
b) one of the bearings (connecting rod or wrist pin) seizes and thus puts a tremendous load on the rod
c) the piston seizes and puts a tremendous load on the rod
d) over revving
The bearing or piston seizing scenarios could be caused by lack of lubrication to that cylinder via a plugged crankshaft oil passage.
My 05 Cummins was very tight when I first started driving it and still is with 1500 miles on it. How many miles were on yours when you first ran the box ?
I'm very interested to hear the outcome of this situation. I'm dying to hear what the Cummins engineers have to say.
I've got a thing against people who hot rod their diesel and then go back to dealer and expect warranty when something breaks because of it.
I noticed that you traded your 03 off with a transmission with a shudder in it. Some poor guy is going to get a truck with a problem transmission. I see you are a fan of street racing and I see you were investigating various launch methods that might put extra stress on the transmission. Hmmmm....
I guess this is why I will never buy a used truck with a hot rodded diesel.

And yet I found a thread where he spoke of 1400F when running a box on his 05. That engine would have had less than 3000 miles on it when run like that.
He said this:
" there is no chips or programer on this truck at present glad I was procrastinating"
here: https://www.dieseltruckresource.com/...974#post725974
The 1400 thread is here:
https://www.dieseltruckresource.com/...threadid=72676
To quote it:
"whats up with the high EGTs on the new 05's I can't use my TST higher than 4/3 or my egts go over 1400 real fast. I want to stack with the BDDL when it returns from Bully Dog but the high EGTs already have me worried.
I was able to run the 7/7 setting on my 03 so dually and temps were 1300 under acceleration.
I would like some suggestions on lowering the EGTs with bigger turbo ?which one? water, and or water /meth injection"
The date on that post was July 15th.

Somebody should send this documentation to his dealer and then let's see how far he gets! I don't mess with the HP stuff because this is exactly what I don't want to have to deal with.

! Impressive detective work , I think you nailed it
!! I'm sorry to hear of your misfortune Black Dually but as Superduty pointed out and I agree YOU are gambling with YOUR engine when you start modding it beyond what it was designed for from the factory and expecting DC to pay for it . This exact reason is why DC is so **** regarding warranty claims for everyone . I'm not an expert by any means ,there are many here that know volumes more about these engines than I but from experience I can tell you oil related probs and lower end failures are almost non -existant . I drove Cummins powered concrete mixers for almost 10 yrs , pulling unbelievable hills with overweight loads and NEVER saw an oil or lower end related prob once . If you would have been honest from the beginning we wouldn't be so harsh with you but I think these kind of scenarios are the reaon DC did away with the 7/70 warranty for ALL of us .

Gotta watch what you say, you never know who's listeneing.

This is a harsh lesson and an expensive one for somebody, but I think we have to myob, the cummins is near bullet proof, unless you mess! And the techs who work on these things know that. But I hope it all works out in your favor blk dually, good luck!
I do not think it is the chip that is what caused engine failure. As what you guys have said these engines are near bullet proof and how many people run chips that are on these boards that have no problems with engine failure. I think that this is a misfortune for him as he prbably got a defeective motor and chipped it up to soon to wait and see. I talked to a tech when I bought my 05 and he said if then engine has a problem they tend to come apart before 10000 miles he said if it last past that then you have a good engine. Not to say he's right for doing what he is doing but it is also not the chips fault for causing this motor to come apart, well at least that is my opinion.
Have you seen the size and mass of the CTD rod? I am a hydraulic crane mechanic, all of my cranes are powered by CTD's. B, C, n14, m11, and even a few old 855's. never had a lower end problem, these things are bulletproof. Crane operators are a very abusing bunch, I change more turbo's than oil filters, cant seem to get them to understand proper shutdown. Boxes probably killed an injector, dumped too much fuel, washed the cylinder walls, lost lube, seized the rings, and klatter. that is all she wrote.
I am impressed with SD though, kept a level head, did his homework, and IMO didnt slam, just stated the facts.

Do you think there is/was something wrong with his engine from the factory or do you think the dealer will give him one not understanding that he did something to cause its failure ?

I agree that just running a box (made for the right application) should not hurt the lower end at all.
So, if all he really did was put on a box (made for his type of truck) I would say it was like that from the factory.
If he did more or used the wrong box, I would think it would be more than just coincidence that he failed something in the lower end for the very reason people are stating alot, these lower ends are bullet proof. Every engine is also spun up to 3500 rpm before it leaves the factory (attribute testing).
The fact of the matter is that it is not possible to prove he ran a box from the information in the ECM and its very difficult to prove that he ran methane if he covers his tracks.
The ownance is on the OEM to prove that he did these things. Its not on him to prove that he did not.
