Does anyone know what the differences between the Heavy Dudy G56 and the regular G56 are?

No, when you build a diesel on the website you have the options of the auto, G56, or Heavy duty G56.

It's just another screw up on Dodge's website. There is only one manual option and it is the G-56 (DEG) which is a no cost option. The heavy duty $400 dollar option doesn't exist anymore.
