06 5.9 Engine swap- what should I change??
The new motor looks like it had front and rear main leakage so I planned on new seals when I did it. I was going to order the seals with the sleeves assuming the crank has wear grooves but don't know if I need install tools or not.
I was considering other gaskets etc just to be proactive.
The water pump is a must do, so go ahead and do that now. What about the intake/intake plenum/exhaust manifold gaskets?
At 82k miles your replacement engine shouldn't need new seals, but since it's out and you need to R/R the oil pan anyway make a run over to the local Cummins shop for your parts if you have one nearby. It'll be cheaper than the dealer, and you'll be able to get the parts quicker.
Make sure you keep the oil pickup handy as well, depending on where the oil pan got crushed you might need to swap it out as well.
That's about all I can think of without seeing it ......

Agreed, on waterpump and front/rear seals. It's easier to do that now vice 20k down the road. I'd also replace the front pump seal on the transmission and output shaft seal(s) too.
I thought the engine computers were mated to the engine serial number also, but I could be mistaken on that. Might be something to look into.

When I look on parts sites, I see some seals that come with cover gaskets and others that are just a seal. Confusion!!

There is a block off plate on the drivers side that has a vent hose out of it and a gasket under the plate (looks like a fuel pump delete plate) and I can't seem to find the gasket anywhere online.

How in the heck do you remove a fan hub nut that is stuck beyond all belief???!?
This is even with the engine out of the truck with more room.
I have tried bars, vise grips, tightening the serp belt, etc.
I have sprayed lube on it as well.
2 hours of trying so far and 20 cuts on my hands and no luck.
I have also googled it and watched videos.
