this will only help you because it is the same factory radio....
my bro down in AZ has a dakota, 98 with some SERIOUS sound....it is a r/t that has been tricked out, ported and polished and many bolt on's...ok off topic...lol
he has 2 JL twelves in a box he made himself...hooked into his amp which is the SICKEST idea i have ever seen....it is hidden INSIDE the wall of the x-cab, which is wired to the factory stereo....he uses the stock infinity mids-and highs run on a seperate amp and has the 12's wired to another amp....
i will ask him how he hooked it up to the stock deck and ask if he has any pics of the box/amps/and wireing.....give me and him a day or so to get back to you..
really this is one of the trickest steros i have seen for a do it at home job...the amps hidden in the walls are out of this world....NO ONE WILL EVER KNOW THEY ARE THERE OR BE ALBE TO STEAL THEM....

As Devin stated, if your new amp has a "high level input" you can splice into your factory speaker wires to gain the signal. You can leave the speakers hooked up, and add pigtails to the amp.
If your amp only has low-level inputs, you will a line-out converter (the mystery box everyone is referring to). Same thing applies, hook it to your rear speaker wires (keeping them hooked up) and run it to the LOC, then from the LOC to the amp via RCA cables.
Hope your amp has a crossover as well to filter out the higher frequencies as well. If not, you can fine a LOC that has a crossover in as well, this will ensure only the lower frequencies are sent to the amp so you get more bang for your buck.

. My vote would be for a replacement radio. I think you'd be alot happier.
Go ahead and ditch the stock head unit if you can afford it. My personal brand of choice is Alpine, but you cant beat a Pioneer for the money. I got a nice Pioneer unit at wally world for about $120. Sounds much better than the stock one.
