Dealer can't reflash PCM? (Trans computer) '98 12v

I don't totally understand the PCM/ECM dealings, but here is my take on it....
Prior to 2003 models the ECM was a Cummins part and the PCM was a DC part. From 2003+ they all belong to DC.
Anyway, it is simple proprietary stuff going on. They want you to buy the part from them and in turn they will ensure that it will work with your vehicle. In your case, the boneyard really boned you because now you are $200 in the hole with no recourse. If you bought it from the dealer (based on your VIN) they would take back the wrong one and get you the right one. Yes, I know they are ridiculously expensive, but think of the $$$ you now have to spend to fix your problem the right way.
Buying cheap PCM from junkyard---- $200
Attempting to have dealer reflash---- Another $200
Finding out you should have just bought it from the dealer the first time---- Priceless
