Noise at stop lights

Noise at stop lights

After driving on the highway or just around town for a while I get a loud noise at stop lights when I've got the brake pressed down. Is the trany just hot or is it the master cylinder or some other part of the brakes? My Buddy said it's a new hydraulic brake system that makes the noise. Can any one help or is this a job for the dealership? Or is this just normal and not worry about it?
