The way the fan shroud mounts is different. Early 03-04's mounted to the radiator. 04.5 up mount to the engine. Different spray angle on the injectors due to different pistons.

I knew the spray pattern was different but since im running 03 injectors and 03 pistons I cant see that being an issue

so I found out today what was different between the two motors first off the FLIPPING HEAD!!!!!!!!! got a injector harness for a 06 and went to put it on the 03 engine not even remotely close to the same where the gasket meets the head nor is the lower valve cover the same I knew the connectors were different but the entire shape and design is totally different. don't want anyone else to make the same mistake thinking this would be a simple swap and 12 hours later have two motors sitting on the floor and no truck to drive

Wish you would hit me up earlier, or I would have found you earlier:

The 03-05 are straight drop in's, minus turbo. Turbo different. The '06 are different.

I've done many swaps and currently in a bugger of one right now:

Putting '03 motor, but using '04.5 ECM and wiring harness. Wiring is all screwy and backwards and different. Motors are the same though.

WHat you will find out that IS different between the motors:

Coolant temp sensor
Turbo (elec waste gate on '04.5 and up)
Lift pump location
Visc Elec clutch fan is wiring is different
Coolant overflow bottle location
vacuum pump
wiper motor
Just to name a few.

Injectors and pistons are different, but that doesn't make any difference if just dropping the motor in. Just make sure you buy the right injector NOZZLES for that year model piston.
Let me know if there is anything I can help you out with.
