Excess Smoke for Stock Tune

Hi Everyone,
I just had the injectors on my truck tested because somehow I am making oil in the crank case. However the injectors passed, 1-4 running a little low at idle and lower engine speeds. Just got them back in this morning and it seems to be running fine, check engine light is on but I am hoping it goes off by this afternoon.
Tracing the issues I have had since I bought the truck from some dumb *** in salt lake who never maintenced the thing, I have blown a motor, ahd to replace the fuel system, and have been chasing the source of oil inflation in the crank case. Also I seem to have a lot of excess smoke for a stock tune, even though I have a 5" turbo back no resonation, I have never seen smoke like that comming out of the tail pipe. One consistent problem has been the PCM Harness part number 68002979AA. The dealership had problems reading PCM codes before they re-flashed it and repalced the fuel system, it has been throwing 1 random code when I downshift sometimes, not always, and at the end of may it really threw things for a ride and I was forced to sinch it down with a heavy duty zip-tie.
Could this be the source of excess fuel since the injectors tested out? If not what else could it possible be?
nearly $23k later my truck is still not running right. I am only a student in colorado and I cannot continue to do this. Someone please help me so I can get this doen and have my truck working again.
