electrical issues

I have been in the process of rebuilding my engine in my 06 and its been about three months with work and everything now Im at the stage of trying to get it to start. long story short Im having issues with getting an ecm reader to hook up and give me the codes. there is a ground wire that comes out of the wiring loom by the fuel filter that I hooked up to the positive terminal and didnt realize it until a couple days later I dont know what I fried. I have a smarty and that would not hook up also had a code reader that wouldnt hook up either just says no comunication.
I thought I cooked my ecm, got another and a recovery file from the guys at smarty, they have been helping me out and are great! but Im still getting a error 14 on the smarty I have checked the all the grounds, replaced the batterys, checked to make sure no pins had pulled out. any other ideas on what to try? sorry the rambling post any help would be great
also I puled the fuse # 42 for the ecm it has power on both sides with the fuse out it was 12.67 on one side 11.97 on the other Im at a loss on where to go from here

all right guess im talking to myself but allows me to put it in words. I still havent got the smarty recovery files hooked up. I put the truck together and it fired up just fine and the throttle worked. but I want the smarty! (and the ecm is out of an auto truck) I have checked the obd port as much as I know how, pin 16 has voltage 12.6 , 4 and 5 are grounded, I havent been able to find a wiring schematic that I can figure out. does some one have the schematic to hook up an obd port directly to the ecm or a full schematic for an 06.

That wire is ground wire for the ECM. No communication may have fried the ECM, power and ground good?
