2006 Cummins Idling Issue

Just got done with a 250 mile trip hauling my 40' toy hauler. The last 50 miles my truck has started hiccuping at idle. Under acceleration there are no issues. I am using a Superchips programmer and had in the tow program when this started. I changed to performance and it is still happening. Other mods are 5" turbo back exhaust and Airaid intake. I also drained the water separation filter prior to my last test drive with no change. Thanks in advance.

Is the hiccup a steady rythm (IE on one cylinder)?

I'd be thinking an injector is marginal.
