Question Starter replaced, now window/door lock problem

I have a 1995 12-valve, manual. My truck was at the mechanic for several days because of hard starting problems, but after getting home earlier I noticed that the door controls are backwards. I've found lots of stuff on wires getting crossed at the electric motor for those components, but my problem is different. Instead, my left window switch now operates the passenger window and the right switch for the passenger window now controls the driver-side window. In addition to that, both the window control switches and power lock switch control is reversed; up is down and down is up.

The only thing done at the shop was putting a new starter in. My question to you is what could the problem be and how can I trace it; what should I look for and where specifically? Should I simply disconnect the batteries and let the electrical system reset itself? I'm stumped, and rather tackle this issue myself than go back through the process of taking it to the shop again.

Is only the driver's side affected?

Check connections at starter and batteries, also check all your body and chassis grounds. Sounds like the shop either missed a ground or didn't get all the connections tight.
