Help with missing and choppy idle on long trip?

In stop and go interstate traffic yesterday, I had about a 10 minute period of choppy idle and rough running / missing while at speed. It sounded to me like one of the cylinders wasn't firing. I plugged the code scanner in while driving, and no codes. After this brief period, the truck acted perfectly normal for 200 more miles until we reached our destination. Any ideas?

It is a 2001 with 130,000 miles and manual trans.

Fuel filter?

Possible APPS going out, but usually only surges/misses at speed. Next time set your cruise control and if it stops it, its your APPS.

I just replaced the APPS and know what that miss feels like. This is different. This is almost like a lopey cam idle on a gas motor.
