Same issue on an 06 quad cab. leaks in the center. Haven't been able to figure it out yet and it's just enough to leave a mark on the window but no wet carpet etc. I've almost forgotten about it to be honest.

Had the dealer replace window under warranty for scratches, after I bought the truck. After the replacment, window started leaking really bad in the driver bottom corner. It leaked so bad that the under seat storage bin was acually full of water. I freaked out called the dealer, they told me it would take a week or so to fix. I just went to the nearby auto zone, bout some liquid glass sealer. Filled the spott from the inside. Its been about 2 years, so far no leaks.

I had the same issue back when mine was under warranty. Dealer fixed it and said it was a known issue with these trucks. Buddy of mine has had it "fixed" three times in his 06, and last week after a good rain the under seat storage on the passenger side was full of water. He's not a happy camper right now.
