question about changing engines

My brother recently bought an 03 1 ton. The engine I believe has some valve issues. He blught an 05 engine and he wants to know if their would be any reason that it wouldn't work(programing issues due to the change in the nozzle spray pattern and the dish on the piston). He just wants to make sure before he changes it out and then finds out that it won't work. Thanks for any help.
