What are the differances between the 98.5-02 vs 03+?

I know the injection system is different . Guess I'm asking what would be involed in swaping an 03+ motor into a 2nd generation truck . And what about the trannys , do they match up ?

Just broad questions as I know of a 03 motor for sale cheap .

I've also thought of powering my boat (deep 23' old 4winns cuddy)with a cummins . Does anyone know of any good forums that discuss these things?
