Engine sounds "clacky"
Had a couple wierd things happen the past few days. I never really noticed it, but my motor has way more "clack" than my mothers new 06 does. Like QUITE a bit more. What causes this? Should I run off to the dealership?
Also, I got on it the other night and my red "wait to start" light started flashing... what the heck is that all about?
Enquiring minds wanna know...

You should have some codes latched in! Take the truck to the dealer and see! If the Manifold heater has failed then you will have a rougher initial start-up due to the lower intake temps!
it clacks all the time! The manifold heater works fine, because my CORRECT wait to start light (the curly one) is perfectly functional. The OLD wait to start (the red dot) was the one that was blinking...
oh and NO codes...pulled them with the flashpaq

OK WELL it's DEALER time I would say!! There are electrical gremlins present, and they need to be exterminated!!!!!
That's funny... mine also seems much louder than the 05 I was next to at the pump. It was a six speed and as he drove away it was so much more quieter than mine.
I am starting to wonder if what I read in another thread is true. That some of our trucks come from the factory with sub par injectors that cause poor fuel mileage and excessive clack, but are good enough not to throw a code.

My '06 was quiet like they should be when we picked it up. It had 12 miles on it. I noticed it gradually start clattering louder and louder as we drove it home. About 1800 miles into the trip home, it was pretty loud. I've taken it to my local dealership (which I have a good working relationship with) twice. One time they did an injector balance test and found nothing wrong. It has since maybe gotten even louder. One thing I notice is that it's louder when the engine is warm. It also sounds like it's maybe only one cylinder, kinda like when the lash is loose on a valve. I'm hoping that if mine has a barely-bad injector that it'll go on and fail.
Wasn't that a "wait to start" on the older diesels? I could have sworn that I was in an 04 and the red light next to the coolant temp was for that...maybe I am wrong..
On that subject. I've had a tap for the last few hundred miles. First dealer could not hear it.
Second dealer heard it, said it sounded like valve lash. End of day I get a call- said that they read the ECM and figured that because the truck was not being used hard,(20% spent at idle, 20% spent between 10%-20% load) I've got carbon build up on ONE injector that is basically acting like a spark plug, pre detonating the charge before TDC causing the tick. The fix, get some injector cleaner called "Synsodyne" and run the truck hard for two days...Call back if this does not work...
So I picked up some Lucas injector cleaner- cannot find this so called Synsodyne stuff anywhere. I thought synsodyne was a toothpaste! Even a local truck stop has never heard of it!? Maybe he meant STANADYNE???
Next grab trailer and go get some bad mileage for a tank...See what happens.

You sure you're not confusing "synsodyne" with Stanadine?? They should have stanadine at your napa store in one shot bottles.
Edit... just finished reading the rest of your post- yes, prolly talking about stanadine.

Acting like a sparkplug...hmmm, that's a good one, considering that before the injector opens, THERE IS NO FUEL PRESENT TO BURN. How are you gonna have fuel burn early when there's none there before the injection event? Either a poor explanation or a bunch of nonsense.
(Quick, those of us with burns starting [GASP!] before TDC better run right out and get our trucks fixed!) Oh wait, that's all of us.
