2003 3500 Cummins no start

I have done Search and haven't found any threads containing the end fix

So bought my wife a 2003 3500 needed a few minor fixes was showing a low voltage issue with the fan Clutch . One other issue was one of the grid heater relays had cooked up and all battery cable ends where severely abused bolts over torqued . So replaced both grid heater relays and cut off the cable ends and soldier on new ends and new pico battery connectors batteries where out for around 36 plus hrs while I fixed everything including a new fan clutch .. went to start the truck and started and ran for about 1 min and stopped . No restart plugged in a snapon Apollo D8 and new code appeared P0633 skim code not programmed in PCM . I
scanned the skim and it listed all the keys that where programmed showing 5 keys .I only recieved one grey key and no Fobs . Tried clearing code no luck attempted removal of skim fuse no luck attempted battery disconnect no luck . Pay a ridiculous amount of money and have a mobile lock smith come out and cut a second new key and program them the skim accepted thean attempt to start 0start still showing P0633 code skim not programmed in PCM . I am now stumped ..... Any other ideas ?? . Truck ran and drove fine prior to fixing battery issue ....
