This is on a 3rd gen?
I saw a truck that had those symptoms- basically a dead miss most noticable at lower RPM.
The dealer test showed a couple injectors were on the weak side and changed them. That had no effect, so they ran a compression test. Turned out to have dropped a valve seat.

Yeah sorry i dint put that. Or I dint up date my info.. It is an 06 5.9 with a 6 speed. It just got a new turbo put on it due to it being junk after 80K and know this. I think you are probly right It clears up after 2000. But till then its pretty bad.

I ran into that problem with engine vibration and it turned out the dual mass flywheel was out of balance. Vibration feels like cylinder injector cutting out. I see you have a 6 speed G56 trans, Part number 52104721AE is to be used on 5.9L Diesel applications only. I would also recomend flash to protect your turbo. Engine Off-Idle Speed Limit Feature To Protect Turbocharger When Vehicle Is Not Moving TSB 18-030-07 Have injector performance test and injector kill test to isolate problem. Just to warn you replacing injectors @600each will not cure vibration problem if dual mass is at fault.
