How similar are (aftermarket) exhaust systems between 2nd and 3rd Gen trucks? Specifically, would the over-axle pipe for a 3rd Gen QC LB fit on a 2nd Gen QC LB? I already have a 4" downpipe and muffler, and would need to use the extension pipe and over-axle piece from the 3rd Gen kit (found an entire '06 system cheap).

As far as I am aware the only major difference in the exhausts between 2nd and 3rd gen is the down pipe due to different turbo placement, but you probably wanna let someone with more 1st hand experience verify this.
