butterfly closed?
On some, depending on flash version. the electronic throttle butterfly plate will default in the closed position, choking off the intake air. You'll either have to remove the plate or update the ecm.
Mine would do the surge, stumble thing only at startup once in a while. I ended up removing the butterfly.

Did you un-plugged the correct one? Another user on one of these forums un-plugged the incorrect one and his acted similar to yours. I woukd do a search on this forumlooking for un-plugging the EGE and deletes. I believe there was instructions and pictures show the step by steps needed to remove the ERG vavle along with un-plugging the EGR. I also believe the writer stated you needed to have the latest flash for your model year.
Hope this helps. $0.02
